In the image shown above, the balls appear static. In the Star Trek one, the atoms can be seen moving around, not on a grid model.

And even if they are atoms, all you're seeing is the outer electron shell, if the electron even exists, which I highly doubt.

No, we alter the wavelength of the electrons to get the right resolution of the specific atom we are looking at
