Missionaries didnt come until around his 3rd expedition. People who were not converted were seen as animals and lessers. Between his 3rd expidetion and his 4th his crimes were being counted due to now he was a governor, and the locals were being converted and deamed spanish citizens. He soon after (soon being relative as things happened back then) was stripped of titles, land, and prestige as punishment.
His first expidition he actually didnt commit any notable crimes of the time, as he actually did believe he was in the east indies, and wasnt completely sure if that was unclaimed territory yet.
