The reason was because Lee didn't go to school under Mahan
Mahan was at West Point only a year before he left and went to Europe
he hadnt formed his theory of total war yet
Lee Graduated under the old system
both Stonewall and Sherman studied under Mahan
and adopted the modern technique
Actually Total War wasnt Modern at all, it was merely a return to Pre-Christian Warfare. Since Augustine, battle had been fought according to rules
except when fighting infidels when 2 Christian peoples fought they had to fight for proper reasons and conduct the battle in such a way not to be brutal

The War For Southern Independence was truly in my mind the last war that began under Just War Theory and ended in modern war
I read Lee's memoirs and although it never mentions it in there, im about 99% sure he ascribed to just war theory

Stonewall was a Presbyterian Calvinist not too different from the Yankee Puritans in their belief on Dominion and destruction
Calvinists believed the Elect could deal with the sinners any way they wanted basically
"the south will rise again" started because lincoln basically said fuck them, let them rebuild by themselves, leaving the women to clean the battle fields of decaying bodies and such
Stonewall boiled his war belief down in that basic way, he saw the South as the Elect of God and the North as Sinners who needed to be destroyed
