Almost every state declared it the reason for secession.

The move to make it a moralizing war was realpolitik on Lincoln's part. Him along with many other abolitionists believed the blacks were inferior but simply disagreed with their enslavement.

The actual Stars and Bars looked too similar to the Union flag so most of the military created their own battle flags.

And eventually the Stars and Bars was ignored in favor of the Virginia battle flag.

It definitely wasn't the only flag with that design though.
