does anyone here know anything about genetics and the raw data from places like ancestry? Anyone know if i should just clean up the data by removing SNPs that have no-calls on the alleles, where it shows zeroes instead of ACTG?

i assume that having a zero on the alleles just means that they couldn't be read properly, and so i guess that whole SNP is less useful. but i dunno. ty anyway.

well usually when comparing SNPs to see relatedness, you would expect the alleles in a position to match that of the data you are comparing it with. but if a bunch of them are zeros then it' probably not useful, but then again i don't know the signifigance of the RSID column. doesn't matter. i'll look this stuff up more lol
i'm considering removing any rows that have alleles with zeros, but i'm not sure if keeping the chromosome, position and rsid, would have some use. so maybe keeping the rows would be better.
Are you cross-checking on some database? In which case keeping the missing rsIDs would be useful for extrapolation I suppose

i might just keep the data, and when doing things with the alleles, i'll just code out the ones with zeros to stop them affecting the results.
You could just code them as dummy variables if you don't want to delete anything
yeah probably best. there are 670k snps, and only about 1200 have zeros.
