Character serves the government with good intentions, eventually discovered the truth of the people he serves, turns traitor, yeah, that's all well and good, but iirc Deus Ex also let you side with the villains, be a good soldier and serve UNATCO without asking questions, and that's what's great about it. The player makes the ultimate choice, instead of being roped down it.
