You can try changing the solver to "fast" on the boolean modifier. The two meshes are lined up on the Z axis, right?
both are located at 2mm on the z axis

With the stencil selected, in object mode try clicking this button.
I don't think that will do anything, but that's the button that fixes some bad geometry. It will say at the bottom of the screen if it did anything

Then it's possible that maybe your cube is messed up. Maybe you turned it inside out when you were moving the edges around.

When you see the location of something, You're actually seeing the coordinates of the orange dot when you have that object selected in object mode. That orange dot is not always where you'd expect it to be. You can move it by: when selected in object mode and click "set origin" "origin to geometry"

It's missing a bunch of pieces which means somewhere the geometry is messed up even if it looks good in blender.

The stencil itself does have some issues, so that could be the problem.
Overhang faces aren't a problem so that can be ignored.

There's work-arounds, and then there's the real fix of just fixing the stencil.

set them all on the same plane

you can always make your cubes super huge on the z axis. the excess doesn't matter.

Is the stencil's height 100% inside the cube? I just tested what happens if your cube doesn't entirely encase the stencil on the z axis, and it produces weird results

mine seems alright. you can try sending a screenshot with the section 2 cube showing and the boolean modifier off

why bother making it exact
the advantage is that you can see how big that piece of the stencil will be by looking at the size of that cube. also, it looks neater lol. Once you get good at it, it only takes a few seconds to make them the exact size
how do I turn off skirt/brim?
There's a shit ton of settings in there that allow you to modify your prints. If there's ever something special you're trying to do, chances are, cura has an option for that

Excellent. Every one of those sliced properly in my slicer. I added those to my mega folder and my local folder of stencils. I think I know what happened. This stencil has rounded corners so when you were getting the x/y values of the edges, you needed to select a vertex that's at the left-most side of the stencil (for example)
So to get the left edge, you needed the x value of this vertex which is exactly -150.
I selected the face, not the vertex
that's probably what messed me up
Selecting this edge will also give you the correct X value.
but w/e. now you know that the sizing on the outside doesn't have to be exact

Those pieces will be loose when you print them. that's not terrible, but it's best to avoid.

purple might be a weak point on the stencil since there's not much room to weld.
